BestNewestHavent played Black Flag Resynced yet, but I've run into this kind of drift mess on Deck before. Usually the dead zone settings in the Quick Access menu stick once you save an actual custom profile for the game. If it keeps wiping them every boot, try turning Steam Input completely off and see if native controller mode works. Another thing you can try is finding the config file in the Proton folder, tweaking the dead zone values manually, and setting the file to read-only so the game cant overwrite it on launch.
